Rock literally shooting Dr. Wily down, and the tiny capsule literally causing a huuuuge explosion that can be seen from outer space just by crashing! Wily was in the middle of this, so there's no reason to say that he wasn't caught up in it. And he survived it since he appears in Mega Man 4.
